It depends on why you are coming to Boston and what you want to see and do. Being a local, I cannot attest to the accomodations, but if I were referring an out of town friend with a hotel and all things were equal, I would pick the Westin Copley.
A brief rundown -
Wyndham Downtown:
-fairly new hotel in an old building
-located in the financial district
-about two blocks from Faneuil Hall area
-immediate vicinity of hotel is pretty quiet at night
-easy access to Freedom Trail and Boston's colonial-era sights
Westin Copley:
-standard modern hotel
-located in Back Bay (leafy streets, beautiful brownstones and churches, etc.); a very vibrant neighborhood
-upscale/funky shopping and dining nearby
-hotel is part of extensive mall/convention center complex
-large business community in area (John Hancock HQ is one block away).
Hope this helps.

We spent 2 nights at the Wyndham in August -- good deal through Priceline. Accommodation was fine if not spectacular (although the view from our room was spectacular). We thought the location was convenient enoough for walking to various areas or for public transportation.

I loved the Westin at Copley Place. I stayed there near Easter last year and was blown away by the quality of the service and the beauty of the rooms. The beds are more comfortable than whatever you've got at home and the location can't be beat. I stayed for only $100 because I booked through Priceline.com
Good luck!
