Depends on age group of travellers, but in general I would recommend:
Newbury Street/Back Bay/Copley Square - shopping, dining, etc.
Faneuil Hall - touristy, but good for families and new visitors. Also near historical sites and "The Freedom Trail"
The North End - Great Italian food, The Old North Church ("one if by land...")
The Boston Commons - basically just a large public park, but the Swan Boats run during the Summer Months
Children's Museum
Museum of Fine Arts
U.S.S. Constitution
Definitely take a trip to Cambridge - home of Harvard. Great neighborhoods and fun to walk around Harvard Square, as well as visit the college itself.

Swan boats are in the public gardens not the Boston common. On the Charles river there are excursion boats, duck tours and gondola rides. The gardner Museum is a little gem, and you can see the empty frames still in their place where the biggest unsolved heist took place,
The museum of fine arts in the same area has a great al fresco dining spot "Frazier court" . There's a french film festival starting next week. The museum of science is currebtly showing a salute to Australia. If you are her this weekend , the World's frisbee championship is on by the river. Have fun, its easy to walk in this city.
