Sea World San Diego would be very entertaining for the kids if you have not already been to Sea World elsewhere.
My kids liked the San Diego Wild Animal Park (a little north of town and an associate of the San Diego Zoo) even better than the Zoo. It has an enclosed tram-like ride thru the outskirts of the park where you can see the animals "in the wild".

Torrey Pines Beach in LaJolla is lovely for little kids--lots of space and gentle water. There is a children's beach in La Jolla which has been taken over by seals! I don't know that you'd want them swimming with the critters, but they're great fun to watch up close. I think they'd probably also like a trolley ride downtown or the ferry over to Coronado, and yes, I agree with all of the above. Haven't been to Legoland, does anyone know what age group it's aimed at?

I went to Legoland with my 6 and 10 year old nieces. They had a blast. It's perfect for the 6 year old. The 2 year old may be a little young. Considering how new it is, I was impressed with the grounds. The landscaping quite pretty. I found Mini-World a treat for adults.
