What time of year do you plan to come? The best part of San Diego depends on whether it's the summer/autumn (when you want to be near the beaches) or at a time of year when it will be too cold for water sports.

Dear Elena:
I'd stay at the Crystal Pier Motel in Pacific Beach. The "motel" in the name is a bit misleading: the place consists of comfortable cottages built on a pier above the beach.
You have easy access to a spectacular beach, restaurants are within walking distance, Mission Bay and other attractions are only a short drive away.
4500 Ocean Blvd.

For a pricier alternative, you could try the classic Hotel Del Coronado. It's on an island/peninsula west of San Diego and has a truly grand beach.
1500 Orange Avenue

There are lots of other possibilities. San Diego is such a great city!

for the absolute best view of san diego, i go up the cabrillo nat'l monument on the tip of point loma and sit there for hours...ships in and out of the harbor and navy planes flying below you and on a clear day, mexico, channel islands, el cajon, etc
