I took Royal Carribean's Rhapsody of the Seas to Alaska and was VERY pleased.

We love Cruise West (www.cruisewest.com). They have many options. Our tour of the Inside Passage involved sleeping in motels and cruising on a day yacht with 50 passengers, an "up close and personal" way to see Alaska. They also offer on-board accomodations on other ships, but always fewer than 125 people. We loved their 3-day cruise on Prince William Sound (35 passengers) with a visit to Valdez.
That said, if you want a lot of on-board activities, midnight buffets, swimming pools and entertainment other than nature, you'll be happier with the big ships (Princess, Royal Caribbean, etc.).
