If you are going to Newark Airport, take the NJ Transit Train from Penn Station (7th avenue/32nd street) to the EWR stop, and then go to the Airtrain.
If you're going to JFK, you can take either the LIRR to Jamaica (from Penn Station) or you can get on the E train (uptown) at 42nd and 8th and ride that out to Jamaica and then get on the airtrain.

Yep... Take the airtrain to jamaica station, then hop on the LIRR or the E train. The E will take you directly to 8th and 42nd.
Your other option from JFK is the NY airport service. It goes from JFK into NYC for $15 (I think). Here's a link... http://www.nyairportservice.com/
It stops at both 42nd and 8th and 42nd between 5th and 6th.
