Be sure to see the water show on the lake at Hangzhou. It was spectacular. The great difficulty though was finding a taxi to return to hotel. I suggest staying on the lake or close by.

It is a very busy trip!
On your specific questions
1- There are many websites now to book tickets online ahead of time. Never heard of the one suggested above. I used china-diy-travel.com They have great reviews on TripAdvisor and are very helpful for all sorts of questions.
2- If you plan to visit places like Hongcun by public transportation, it requires a lot of planning. driver would definitely be better for that day.
However from the train station to Tangkou (where the mountain is), there are buses.
3- You want to get an early start on the mountain, so stay at a hotel near the bottom in Tangkou. I was there one day and had enough. I assume that you are doing this two days to see the sunset or sunrise? In this case you have to spend on night at a hotel on the top. They are not great but they are expensive. You also need to book ahead as they sell out quickly.

For your questions:
-> is there a recommended website to book for train tickets in advance?
I used http://chinatour.net/train/ before, they delivered train ticket to my hotel's reception in Shanghai, very convenient, saved a lot of time of mine because I know it is not easy to wait in queue to collect E-ticket in the train station windows and the language problem of the staff in window. With the train ticket delivered to my hotel, I just need to go and board the train.
I checked above CanadaChinaTraveller's suggestion, their site offer E-ticket only, you will need go to the train station waiting in queue to collect ticket in window, i suggest you go to the train station 2 hours in advance, it may take one hour to collect the ticket.

-> Is it ok to get around in Huangshan by bus or should we get a local driver/taxi?
taxi is not difficult if you had planed well with the address, and it is cost saving.

->where to stay in Huangshan if we want to go hiking?
I suggest you book a hotel on the top area of the Huangshan mountain, there are some 4-5 star hotels on the mountain, you need book in advance. you will be able to see the nice sun rise view on the mountain.

I always pick up my tickets at the station. Easy and language is never an issue as you do not need to speak a single word.
I buy my tickets directly on the official website but most people cannot do this unless you have a Chinese bank account, Chinese phone number, etc.
Some easy tickets can be bought at the station. But you need to speak to the clerk for this.
