I don't think flying is really an option. Your choices are train or bus. Peru Rail does not make the trip every day. You can check their schedule at

There is a flight from Cuzco to Juliaca, which is then about an hour drive from Lake Titicaca (Puno area). I've flown Lan Peru and it's a very nice airline.
Taking the train is a full day experience. But it is very much an experience. The scenery is beautiful and there's an opportunity to purchase some amazing handmade items at the mid-point of the trip. The last car of the train (for first class passengers - which is the only pre-purchase ticket available) is a lounge / viewing car with an open end for excellent photos. It also means plenty of opportunity to stretch your legs during the entire trip.

From Cuzco to Puno(Titicaca), we took flight to Juliaca and then bus. From Puno to Cuzco, we took bus. I think the bus tour was really nice, breathtaking landscape. In terms of time, I don't think flying saves you a lot of time because it's not a direct flight.
