Driving was not an option (i don't like long drive at all) it was between flying from Frankfurt and Prague (flight time is 1 hour) or taking the train from Rothenburg to Prague.

you might want to consider going from Rothenburg to Nuremburg and getting the express bus at the Nuremburg train station to Prague train station. It may be faster than taking the train from Rothenburg with a connection and various stops. Flying even on cheaper airlines tends to be expensive if you are not buying a roundtrip ticket, and you have to allow time for security at the airport.

drop off the car in Rothenberg or Nuremberg.

Dukey, I know very well the difference in the meanings, but either one is perfectly correct and idiomatic in the original sentence.
