Not sure if this is "the best way", but it's one obvious way to get to Lenno by public transportation:
Take the 30 minute Starfly shuttle bus from Linate to the Milano Stazione Centrale(bus stops outside "Arrivals" every half hour, buy ticket on board the bus for 4 euro).
Then you need to take an Intercity or Cisalpino train (direction Lugano-Bellinzona, Switzerland) and get off at the station "Como San Giovanni". The train journey will be about 40 mins and cost 9 euro.
When you get off the train, cross the street to the Como bus terminal where you can hop on the bus for Menaggio but get off in Lenno (I think the bus number is C10, but check to make sure).

You'd need to compare time lost making connections, but here's another option: Cab from Linate to Stazione Cadorna in Milan (about 10 km.), Lenord train to Como Lago and then the fast ferry to Lenno.
The cab would probably take about 20 minutes. There are direct trains from Cadorna to Como Lago that take about an hour and others that connect at Saronno taking about 90 minutes overall. The walk to the ferry dock is about 5 minutes, and the ferry takes 30-40 minutes.

Here's a link to the bus service todor mentioned. It is Line C10 from Como S. Giovanni toward Menaggio that stops at Lenno.

Jean: the closest train station to Linate is the Stazione Centrale.
The Cadorna station is on the west side of Milan, further away from Linate on the east. Going by taxi from Linate to Cadorna can't possibly be 20 min (more like 35-45min), but definitely longer than going by bus/taxi to Centrale. The train ride from Cadorna to Como also takes longer than from Centrale to Como.
Salsac: I hesitated to suggest the fastest option due to higher costs, but you may appreciate the convenience of a direct taxi (Mercedes) from the airport to Como where you can take the bus or the ferry to Lenno:

The bus gets you to Lenno in 55 minutes while the ferry seems to take 90-105 minutes.

I agree with todor
Bus to Milano Centrale then train to Como San Giovanni then C10 bus. Depending upon when you arrive at Milan station the train could also be a local one which takes a little longer but has a cheaper fare. See - http://www.trenitalia.com/cms/v/inde...0080a3e90aRCRD

Linate is about 5 miles ESE of Milan, not west. Malpensa is about 25 miles NW of Milan. Unless Googlemaps is wrong, the Cadorna station is NW of the Duomo, Centrale is NNE of the Duomo, and the driving difference between Linate to Cadorna and Linate to Centrale is less than one mile.
I've taken a taxi from Linate to near the Duomo, and it took easily under 30 minutes.
