" But then there is the time to stow luggage before beginning touring. After touring, it’s back to the train station to retrieve luggage"
Say, it takes 10 minutes to stow your luggage an 5 minutes to retrieve it. You still have around 8 hours in Vienna.
"And THEN WHAT if for whatever reason the flight is severely delayed or canceled?"
You could ask this for every flight/train/bus/shuttle of your trip. These kind of things happen sooner or later if you travel a lot(or if you're a sucker for delays). You'll sort it out eventually and arrive where you want to.
If the flight will be delayed, you'll arrive a few hours later to Sarajevo. If the flight will be cancelled Austrian Airlines will book you on other flight and get you a hotel for the night if necessary.
FYI: There is a Wizzair flight from Vienna(7:50) to Tuzla(9:00) on Thursdays. Tuzla is about 120km from Sarajevo.
You could also stop in Vienna between Prague and Budapest. It's 4 hours by train from Prague to Vienna and 2:30 hours from Vienna to Budapest. That would give you an afternoon in Vienna.
Oh, and make sure to travel by train from Sarajevo to Mostar. It's a very scenic train.

Thanks BDKR I continue to research the Vienna option and agree that I’d have about 8 hours of actual touring time, which seems like enough to visit the Military History Museum, St. Stephen’s Cathedral and the Hofburg Palace. My concern with a delayed or canceled flight late that evening is based on the simple reality, as we all know, that a given flight is much more likely to experience problems than a given bus route and certainly more than a given private shuttle. Still, it is an intriguing option and one I am seriously considering.
Thanks also for the suggestion of an afternoon in Vienna on the way to Budapest. I’ll research that as well.
