I agree with Palen: weather (and temperatures: how many degrees below zero centigrade) is the main problem for the peak-to-peak hopping plannned by Annie. Therefore she must absolutely have a plan B.
Initially, I planned to simplify the itinerary by eliminating all backtracking (more than 500 kms) in order to find a cheaper ticket solution.
My idea was something like:
Paris - Zurich (if it must be) - Arth-Goldau - Rigi - Arth-Goldau - Lucerne - Titlis - Lucerne - Bruenig - Interlaken - Jungfraujoch (if it must be) - Interlaken - Spiez - Berne - Spiez - old Loetschberg line - Zermatt - Gornergrat - Zermatt - Aigle - Col du Pillon - Glacier 3000 - Col du Pillon - Gstaad - Montreux - Lausanne - Geneva.
But as all hotels are booked already, the only thing I can suggest is to visit Glacier 3000 on the way from Aigle to Lausanne (luggage lockers at Aigle).

Indeed plan B is necessary ...
If the weather is not in favour of mountains,
1. We may spend more time at the medieval city of Bern
2. Bellinzona to see the 3 famous castles. Google map says it takes 3 hrs from Luzern?
3. We maybe too ambitious on Jungfraujoch. If weather doesn't allow, we should be contented with things to do at Zermatt
4. By the way, there's a place called Chur. I guess Zug is more visited compare to Chur?

Neither one is full of tourists -I stayed in Chur once and found it to be really nice but with limited time...

Not much in Zermatt itself - and there is always a chance of foul weather- and it can be funky for days at times. Jungfrau Region has many other things to do -I'd ditch Zermatt maybe and spend more time in the Jungfrau Region - can do boat trips - day trip to Lucerne or Bern (3 days in Bern would be about 2 too much for me).

I told you above that Lucerne - Belllinzona takes 1 1/2 hrs by train (one way). That was rather approximate. If you want to know it exactly: it's 1 hr 29 min

Zug is a business center whereas Chur is the cpital of Canton Graubuenden, with a small medieval city center and a interesting museum (a must for all people who want to understand culture and History of trilingual South-Eastern Switzerland)

Not many people go to Chur just for the visit of this city. But it's a nice stop over on the way to mountain resorts like Flims, Arosa, Davos, Scuol-Tarasp, St. Moritz, Pontresina, Sils-Maria, etc. or along itineraries like
Zurich - Engadin Valley - Venosta Valley (with the highest located mountain hotel of the Alps) - Bolzano/Bozen,
Zurich - Bernina Express - Lake Como,
Western Switzerland - Glacier Express - St.Moritz/Pontresina,
Munich - Milan,
Innsbruck - Lake Como.....
