Stay in Dijon or Beaune

My suggestion would be Dijon. It is a larger town, with lots to do and see. Since you will be touring anyway, you can still enjoy the delights of Beaune. As others on this thread will tell you, a delightful place to stay is at Coco's flat. She is a regular on the Europe Forum, and is a wealth of local information. I'm sure she will respond to your questions, but since she may not advertise, I will give you her website.

Both cities are equally attractive and have lots to do and to see. However, they are different in character.
Locationwise, Beaune is more centrally located within the wine region while Dijon is a the northern end.
Beaune is the center of wine-trading and has lots of wineries and tasting-rooms. This speaks for Beaune, because after excessive tasting, you won't be able to drive any more.
In Beaune, in strongly recommend visiting the Marché aux Vins. It is a self-guided tasting tour (you can drink as much as you want) through most atmospheric rooms and cellars.

The Marché aux Vins tour is IMO sufficient reason to choose Beaune as a base - and of course the Hotel-Dieu.
