Cappuccin Crypt, below the Church of Santa Maria della Immacolata Concezione, Via Veneto near Piazza Barberini. It is artistically decorated with the bones of several thousand friars.
If someone else memtioned it, sorry, but the Church of San Clemente has several underground layers, down to the ruins of pagan temples.

Couldn't believe what had happened to the 'Blue Guide' Rome when I last updated ours...
Thanks to the good quality paper needed for its many colour photos, this edition weighs 760g - the same as my DSLR with its kit lens, and hasn't yet got outside of our hotel room!

Great suggestions above. There is so much to do and see in Rome that it's hard to think of just a few recommendations.
Another good minor-major museum is the Palazzo Barberini.

Other "small" sights I've enjoyed in Rome:
Poking into temporary exhibits housed in various galleries, such as that in Chiesa San Salvatore in Lauro

Basically, other than major exhibits I plan to see, I just wander around Rome looking into various churches and galleries. You never know what you'll discover.

I have been to Rome more than a dozen times and still want to see more! My favorites- a meal at Fortunato near the Pantheon and a coffee at Cafe de Oro near the Pantheon; a walk down Via Guilia with all the antique shopes; a cocktail at the Bar overlooking Piazza di Populo up in the Borghese Gardens at sunset; Museo Borghese, 1st reservation of the day; any exhibition at the Scuderie; the Goethe Museum on the Corso; meals at Otello della Concordia and La Capriossa near the Spanish Steps; Saturday morning English tour at Palazzo Colonna; Villa Farnesina and the Corsini Gallery (across from each other - for a lovely Sunday afternoon; and Buying shoes and paper goods ! A lovely half day trip - weather permitting to Ostia Antica.

A very good source of what's-on information and other useful stuff is a handy monthly magazine given away in hotels and the like, called "Un Ospite a Roma - A guest in Rome".
They've a website from where you can download a version in PDF format: start here, and click on the picture of its cover, over to the right of the screen:

It's where you'll find all the stuff that guidebooks can't keep up with - so get the latest edition just before you set off!
And maybe have a look through these, photos and a few hints from the two dozen visits we've made over the years...

I saw this mentioned above: "any exhibition at the Scuderie". While doing reserch for my trip to Rome later this week I found there is a Tintoretto exhibit at the Scuderie which just opened in Feb. Not sure how long it is scheduled to run for, but you might want to check out the Scuderie website.
Also, not technically a sight, but if you enjoy wine, you might like to do a wine tasting with VinoRoma. She is a sommelier & I did a wine tasting with her in 2010 (the class was called My Italians) Next week I'll be taking the Sparkling Saturday class. Even if you only have a mild interest in wine this is a fun 2 hours. Hande, the sommelier, is excellent, and as knowledgable as she is fun.

In respinse to Leely2"s post above regarding the Chiostro del Bramante apartment the price is a 350E per night. Looks very nice but too expensive for my gang!
