Popular daytrips are Ostia Antica (especially if you aren't visiting Pompeii) and Hadrian's villa at Tivoli.
We were in Rome in late Nov. 2008. We had a lot of rain and one entire day where it just downpoured heavily and was quite windy and cold. It was so windy that the rain was blowing horizontally and any part of your body not covered by your parka got soaked. We spent the day indoors at the Vatican seeing the museums, church, and Scavi Tour. I'd recommend identifying several museums and churches you want to see in case you have some bad weather days where outdoor sightseeing is impractical. Happy Planning!
