There are many apartments advertised in the historic area-
Piazza Navona, Pantheon, Campo di Fiori, Trastevere is also an option.

Janetlad, check out my thread asking for opinions on specific apts under Rome apts. I did a fair amount of research and came up with 3 that I liked and a few others were suggested. They all have 2 bedrooms, around 200 euros per night so maybe one of them might work for you.

From my Italy Trip report:
Our apartment was the Green Apartment at Residenza Giubbonari (http://www.residenzagiubbonari.com/home.html). (€208/nt + metered electricity which turned out to be €20 for the week including lots laundry) It was very nice and having two bedrooms and two baths along with a washer and a dryer was great. The only problem we had was an issue with hot water, but we solved that by the end of the week. The location was ideal, being only a few minutes down the street from Campo di Fiori. There was a great bar/pastry shop just down the street and a grocery store right around the corner. From there, we could walk almost everywhere (and did aside from when it was raining). Even if we hadn't, it was less than 5 minutes from the Torre Argentina transportation hub.
The owner was great to work with, and the apartment was exceptionally clean and in very good shape.

I'll offer up Palazzo Olivia, http://www.palazzo-olivia.it/. We stayed there in April, in the Fiorello apartment, which probably wouldn't work for you, since it's not a true 2 bedroom (though it does sleep 4).
We were pleased with most everything about it, including the price and location. Click on my name for more info; I didn't do a full trip report, but I think I hit the highlights of our accommodations.
