You really want to go to Zurich by the fastest way - via Bern and then take the Zurich to Munich train and get off at Buchloe for trains to Fussen.
Now that trip all told will take about 8-9 hours! full fare is about 140 euros but if you book a month or two months out it can be as low as 39 euros from Wengen to Fussen! (says www.bahn.de/en - German Railways schedule and fare site.
I'd try to break up that long trip - like staying in beautiful Lindau on Lake Constance but it is a long slog with multiple changes of trains to go straight thru.

Thanks, PalenQ. Yes it's about an 8 hour trip unfortunately. There isn't time to break it up because I already have reservations for chalets and hotels, and we need to allow 2 days in Munich after we leave Fussen.

Palen:
"In terms of speaking I hope as there is a significant difference between the two classes IME - bigger seats in first class and usually much less seats are full than in 2nd class, which however can at many times but not all of day be quite full as can first class during rush hours - that is for Basel or Bern to Interlaken."
I meant of course:
"There is absolutely no difference between first and second class CONCERNING THE BEHAVOUR OF OTHER PASENGERS TOWARD CHILDREN"

May be you plan to visit Neuschwanstein castle. As you cannot do that the day you leave Wengen, you must not hurry up between Wengen and Fuessen.
Fastest itineray:
Wengen dp 10.03 - Lauterbrunnen (change trains) - Interlaken (change trains) - IC with dining car - Berne (change trains) - IC with dining car - Zurich (change trains) - EC with dining car - Buchloe (change trains) - Fuessen ar 17.55
Most scenic itinerary:
Wengen dp 8.03 - Lauterbrunnen - Interlaken - Bruenig Pass - Lucerne - Voralpen Express wit bar car - St. Gallen - EC with dining car - Lindau - Kempten - Ulrichsbruecke-Fuessen ar 17.43, or - if you change at Buchloe instead of Kempten - Fuessen ar 17.55

Neckervd: is it worth it to leave 2 hours earlier and take a longer trip through the scenic route via Bruenig pass? 8 hours on trains is long enough as it is with children, but 10 hours is really long. I would consider it if the scenic route is dramatically different?
We will have spent a week in Wengen just prior to leaving for Fussen.

"Is it worth?"
Everybody has other priorities. Personally, I would rather visit a real castle in Switzerland (or Meersburg) instead of this commercialized fairy tale thing at Neuschwanstein. But I know that that's a European opinion which is NOT shared by Americans.
Other remark: if you travel from Basel up to Wengen, use some mountain railways/cableways there and go then all the way up to the Swiss/Austrian border, you might check whether the Swiss Half Fare Card wouldn't be more advantageous than the Bernese Oberland Pass.

Swiss Half Fare Card - or check out the Swiss Transfer Ticket that has everything the Half-Fare Card does plus two trips from any airport to any destination in Swiss and then out to any airport or border point. this ticket is only sold outside of Switzerland.

Yes, I know Neuschwanstein gets a bad rap, but my girls are young and have their heart set on seeing it. We will also see some smaller, real castles in Switzerland while staying in Wengen.
When I asked "is it worth it", I meant taking the scenic route you suggested via Lucerne to Fussen that is 2 hours longer, versus the shorter rout via Bern.
And I did compare the BO pass to the Half Fare card, but the BO pass came out as the best option for us. Thanks!

Again IME no - the Brunig Pass scenic route is scenic but less so than several trains in the Wengen/Grindelwald area that you may have already taken - adding an extra 1 or 2 hours to an already long day... no IMO.

Neuschwanstein gets a bad rap from a relatively few folks here who love to diss it but many like me rave about it, one of the world's most famous and pictured castles - not your ordinary castle but a different surprise at every turn - take time to do some walks in the lovely area around the castle. Well to me Mad Ludwig's fantasy creation is a neat site and yes your gals will love it.

Spiez, a lovely boat ride from Interlaken-West train station, is a castle superb - hovering high above Lake Thun. Lovely boat ride - stop off at Oberhofen to see a neat lakeside town and another small but neat castle on the lake.

Thank you and do take a boat there at least one way - and quick return to Interlaken by train - boats have two classes - first class in on the open-air upper deck up front - well worth the extra moolah IME - if you have a second class pass you can pay an upgrade for first class once on board - no need to reserve boats - just show up.
