I have just returned from a year long stay in Prague, and can help you out quite a bit with location and all that, you have to let me know what your price range is. you can email me at [email protected] if need be.
as far as apartments are concerned, you can check out this website. it's www.expats.cz it's made mostly for english speaking people who are living there, but you may be able to find someone renting out their place, and it should be for a good price. You'll be surprised how cheap things can be. You can also find some hotels advertised on there.
I dont know about your politics or anything, but I would stay away from the Intercontinental and the Corinthia Towers hotels. They are run by Lebonese and Saudi companies that do not welcome Americans into their hotels. There's actually some wierd uninforced law against americans staying in these 2 hotels.
If you want a great hotel, but price isn't a factor, I would recommend the Rennosance (spelling?) It's right off of Old Town Square, which is the center in the Old Part of Town, or I would recommend something on Wenceslas Square, which is a 2-5 minute walk to Old Town Square. It's not as quiet an area but def more hip.
Or, if you do want an apartment rather than a hotel you can always go to the train station upon arrival and you will be guarenteed to find someone who wants to rent a room in their apartment. This is completely safe, just make sure they have a map and can show you the location before you decide to follow them home.
Oh, and you should also know that Czech people can be skeeming, so if they ask, don't say you're American, and don't show anyone your wallet or passport before arriving to your location. Once again, if you need more specifics, feel free to write me. I'd love to help.

We were in Prague this past month, with our two teenagers, and also searched for a centrally-located pension with one room large enough for all four of us. We ended up at the U Lilie, which was nice enough for our three night stay. It is right by the Charles Bridge, in Old Town, so a great location for a very active spot with lots of restaurants close by. It has two rooms large enough for families of four-- I think they're rooms 5 and 7. We had one large king-sized bed (two twins together), separated with a room divider from a sort of pull-out sofa sleeper, which my teens split into two separate beds (with a fair amount of work and not really comfortable sleeping). We were promised two "extra" beds, but discovered they simply meant bedding for two-- not good when you have one boy teen and one girl teen who are certainly not going to share a double bed! Anyway, we made it work. I would recommend the U Lilie, but not overly enthusiastically. It is clean and the breakfast buffet is ok, but it isn't especially inexpensive, costing about $170 USD/night. For our tastes, I wish we'd gone into Lesser Town, on the other side of the Charles Bridge, as it looked less hectic, but also very close to things. The Pension Dientzenhofer was our choice there, and I wish I'd stayed with that idea, although it was about $208 USD/night for the four of us. It has a river view, which would have been nice, though, and is probably more upscale than the U Lilie. We saw the Hotel Metamorphosis which is nicely centrally located in Prague, and it looked good. We had one nice lunch there, at their outdoor cafe. And the Hotel Neruda looked nice but quite pricey. It's on the hillside going up to the castle area. We enjoyed a nice lunch on their rooftop cafe. Don't know if they have large enough rooms, though. We spent one afternoon at the Wenceslas square area, and were glad we hadn't chosen a hotel in that neighborhood simply because it seemed so much more commercial, with McDonald's and other American shops. We also saw suspicious pickpocket-types eyeing the crowds there. It's much more authentic Prague in the area near Charles Bridge or the castle area. Good luck. Either way, you'll love Prague. It's charming.

These apartments in Prague looked very nice on their website: "luxury apartments", 2 bdrm, 2 bath, with washing machines and dryers. Addresses of two nicest-looking ones: Ostrovni Mezonet 21 and 22 (I don't know what neighborhood that is, though.). They were 129 and 139 EURO/night in June.
The agency who handles the apartments:
Ondrej Opletal
Old Town Apartments
Phone +420 257 316 662
Fax +420 257 313 441
[email protected]

They had several more to choose from, as well. Good luck. You'll love Prague.
