You won't see many high Alps between Milan and Locarno.
But Paris-Zurich-Locarno you will go right thru them on the Gotthard Tunnel route (unless going after September when a new tunnel will give you a glimpse of few high Alps. but this route, the quickest I believe will take 7.5 hours at best but you will see a lot of Alps -much more than via Milan IME but from Locarno you will head north via the Gotthard line or Centovalli line to Domodossola and Brig and see plenty of Alps on that route.

Milan to Locarno is about 2 hours on trains so that route with a flight seems faster.
If taking train thru Switzerland to Locarno the Swiss Pass becomes more viable.

Totally your call, but I am SO very glad that I did NOT have a car in this gorgeous part of Switzerland! For my purposes, I think it would have been a decided disadvantage, not a benefit, and with such ready access to comfortable and convenient public transportation, I didn't see any advantages to having a car. To each his/her own!

1. We will be traveling with our bags. How would this work on the Centovalli Line? Also, should I make reservations?>
Naw don't need reservations - they may not even be possible on this regional rail line - rode it several times and never had a problem getting seats but in Locarno go to the station and ask about that - you certainly do not need to book any specific train weeks in advance to guarantee yourselves seats.
aftercheckingwww.bahn.de/en- the best schedule site I know of and easiest to use it appears reservations are not possible on the Centovalli line as they are not on many local trains. Again even though mainly goes thru Italy Swiss Pass fully valid.
Cars are always neat - manage your own time schedule but cars are Verboten in Alpine areas like the Jungfrau Region and must be parked at edges of towns usually and cannot go above Grindelwald or Lauterbrunnen.
You could pretty much drive along the course of the Bernina Express rail line however and see similar scenes as from the train but not to Jungfraujoch.

and as perhaps mentioned above - in Switzerland you can always pay about $15 a bag to have it sent to your ultimate destination station or even address or airport - if bags are too bulky send them along.
