Wow, this will be tight. I don't see it happening unless plane arrives early and you hit the Sbahn at just the time it is to depart. It took us 15 minutes to walk from our plane to the S bahn entrance and 40 minutes or so to get to the HBF, and then you'd have to find your way from that part of the station to wherever the Innsbruck train departs from. Depending on track number, this could take 5-10 minutes.

I'm looking at the schedule for this coming Saturday, and I only see an 11:39. If you get the S-bahn at the airport by 11:05, DB says you can make the (4-minute!) connection.
Of course, if your plane is late...

You may not make that one but i suspect you can make the one that leaves at 12:48, 13:29, 14:48, or 15:29.
Easy back-up plan for you. Have a great trip.
One faster alternative from the airport: taxi, but it'll cost you between 45-60€

You don't have to go all the way to the main train station in Munich; trains to Innsbruck stop 9 minutes later (i.e. 11:39) at the Munich East station. If you can get on the S-Bahn at the airport at 11:07, you can make the connection. Otherwise, it is only an hour until the next train to Innsbruck.

Your only chance is to do as Thomas_Milligan suggests: take the S-8 (avoid the S-1, as it's often delayed along the way) to the Ostbahnhof, and catch the Innsbruck train there (just make sure the train does, in fact, stop at the Ostbahnhof).
If you're arriving at the rather new Terminal 2 in the Munich airport, it's a much longer walk to the S-bahn from the jetway, compared to T1.
If you don't make that train, another one should leave 60 minutes or so later, as it's a popular route. Plus, any train ticket should not limit you to a particular train.
