Oriente is a multimodal transportation center: Metro, commuter rail, trunk rail and Bus station. There's a bus at 09:45 Lisbon (Oriente) to Badajoz http://www.eurolines.es
I don't know what kind of service there is Badajoz-Trujillo - that same bus may have a request stop at Trujillo but Eurolines doesn't list Trujillo as a destination.

The Lisbon-Badajoz bus costs 20-euro. I did a google search on Trujillo and found that there are 6-buses daily from Badajoz to Trujillo (8-euro). As I mentioned earlier: the one you come in on may continue on to Trujillo since Trujillo is on the main route Lisbon-Badajoz-Madrid.

I just did some more research and found that Auto-Res has a 10:30 AM Bus that will take you from Lisbon (Oriente) to Trujillo for 21-Euro.
There's a 10:30 'Normal' service that gets to Trujillo at 17:30 Spain time and a 10:30 'Express' service that costs 2-Euro more and gets to Trujillo at 20:00.

I don't know how long it will take to clear Immigration/Customs but if you have a couple of hours and can check your luggage at Oriente, the Expo'98 site there at Oriente is worth a look-see. There's an upscale (Vasco Da Gama) shopping mall in the area that used to be Expo'98's main entrance; the Oceanarium is open for business and I think the cable car is also in Operation.
It shouldn't cost too much for a taxi from Lisbon's Portela airport to Oriente. They are both on the same side of the city center.
