This DL/AF seat assignment thing has been going on for years! Delta and Air France have also been partners for years. AF seems to be able to see the DL reservation so why can't they see the seats that DL assigns? It's so bizarre. I also can't believe they can't "fix" this since they've know about it for years.
I also had this same experience the first time I booked an AF flight through DL and ended up sitting in the center seat dispite having been assured by Delta that we had a Window/Aisle in the 2 seat section. You definitely need to book the seats through Air France. As others have said, if the first agent won't help you or says it can't be done, hang up and call back.
Oh and I also thought that there were no preassigned seats on all inter-European flights. I was surprised when I called Swiss for something unrelated and asked for my seat assignments to and from Zurich. She asked if I wanted the seat assignments for our inter-Europemean flights as well so apparently it's not all airlines anymore. At least one of them will do it!

We book through Continental on Air France and we always get a separate confirmation number for AF for the seats. Then we go on their website and choose online. So we get 2 confirmation nubmers for 2 different carriers. Continental is also not able to see our AF flight arrangements as far as seats and special meals go.

Actually, this <i>is</i> a specific issue with DL-coded, AF-operated flights. More info here http://www.flyertalk.com/forum/showthread.php?t=824490
There is <b>no</b> problem with DL-issued, AF-coded, AF operated flights (such as award tickets which are booked under the operating carrier's code).
I'd be very suspect of any AF seat assignments that show up on delta.com. I've never been able to see AF seat assignments there and whatever is showing up on delta.com probably doesn't exist as far as AF is concerned. I check my AF seat assignments using the AF confirmation # on checkmytrip.com.
