Does your 3h30 include the check-in time you have to be there before boarding? If so, it's very tight, if not you should be OK.
For LCY - LHR, I'd suggest a taxi to Canning Town (20 minutes), then Jubilee Line to Baker St, where it's an easy level interchange to the Bakerloo for Paddington (35-40 minutes), then Heathrow Express to the airport (15-30 minutes depending on when you get there). Allowing half an hour at LCY for clearing immigration and collecting luggage, it could be 2 hours between landing at LCY and arriving at Heathrow.

Thank you so much for your very kind advice Patrick. 3h30 includes the time to get out of the airport and check in again at heathrow, but I can check in online so i have to be at the airport 30 minutes before the plane takes off. I heard that there's a parade for the Queen's Birthday on June 11th (the day I arrive at London) so is it really quicker to get to Canning Town by taxi? (there will be serious traffic jam I guess)I called the agency to change the flight but they told me it was impossible now

No, Canning Town is miles (literally) away from the parade. I take it back about the taxi anyway - I was forgetting the Docklands Light Railway from LCY runs to Canning Town: cheaper and quicker.
If you have three full hours to get from LCY to LHR with an online check-in, you should make it.

A lot of the concern with the OP's itinerary was because it was in the opposite direction. Clearing immigration, baggage claim, customs, etc. are a LOT slower at LHR, so going LHR-LCY is slower than LCY-LHR.
As for the details of what I did -- they aren't that important, because things change (e.g., I knew the Picadilly Line was not running to Heathrow that day, and for some reason I was told to take a bus to some Tube station instead of DLR). So, some things were harder for me; on the other hand, I had no checked luggage and my onward boarding pass already, so once at Heathrow, all I had to do was clear security and get to my gate.
You'll have no time to dawdle, but if you follow the suggestions from the London Fodorites above, you'll do fine.

It's still a horrible connection to make whichever direction you take. Much better to ensure tnat you don't have to change London airports.
