We loved Germany. I think you will too.
As stated above, don't miss the Wieskirkche. It's this beautiful little church in the middle of a field. Lovely inside. Also I would recommend visiting Linderhof. You could see one of these on your way south and the other on your way north to Rothenburg. There's also the cute little town of Oberammergau if you have time.
We really liked ROT. Dinkelsbuhl, just a little south of ROT is a lovely little town. You could stop there for a few minutes if you have time on your way to ROT. Take the Night Watchman's tour in ROT. It is in the evening after the day trippers have left. That's when the town is at its best.
Also, leave a little time in the morning to walk around ROT before the buses arrive. We really enjoyed just walking around the park in ROT. We stayed two nights in Hohenschwangau and liked its proximity to the castles, although I have to say I did enjoy Linderhof more than Neuschwanstein, but we really like gardens.
I also think you have plenty of time for Dachau and Salzburg. Dachau is really close. We spent about 4 hours there. It all depends on how much time you spend reading all the documentation in the display rooms. Very sobering though.
Hopefully you should find lodging in Munich for reasonable prices. Oktoberfest starts the weekend after you are there. I don't know if prices are inflated the week you are in Munich but if they are that is the reason.

lol, mariopjckmen, I thought that was a good guess and then I saw when you posted it!
