BandD: I'm on the same page with the others regarding the recommendations you've received. I would add a few suggestions for the Wuerzburg area -
Bamberg
Marktbreit
Bad Windsheim
Bamberg is especially good for beer lovers.

And if you are considering using the train system, you are on the right "track" - heh. Germany's rail system is tops, and fares very reasonable.

I'm new to Fodor's and Germany. We are traveling to Frankfurt and leaving Munich. We have two weeks. I'd love recommendations on hotels, time in each area, and MUST SEE spots. We plan to rent a car and drive from Frankfurt to Munich. </i>

Hotels and Gasthausen are ubiquitous in towns throughout Bavaria. You will have no problem finding a place if you start looking before dinner.
Besides the famous Oktoberfest in Munich, there are many wine festivals throughout Germany in early autumn. These wine events are really great. PalenQ recommends a bike ride along the Mosel. I would go with that, except for the location. When we lived in Aschaffenburg we usually took a bike ride along the Main on Sunday afternoons. Though not as scenic as the Mosel, invariably there was at least one Dorf holding a river side fest with brew and brats. The German mustard will blow your nose off.
As for location, the Mosel is west of Cologne and Düsseldorf. This is adjacent to and essentially part of the Ruhrgebiet. It is a highly congested industrial area and a challenge to drive through. On the other hand, driving the backroads of Bavaria is a very pleasant experience.
Be sure to observe speed limits. German cops use portable hidden radar cameras and can be anywhere. Parking rules are enforced absolutely.

It is not bad, we have gone three times. We never stay in Munich but take the train in and no problems at all. I love the festivities. Great time of year to go imo.
