I love both these cities (very different both in size and atmosphere) and have been very happy staying at either Persal or Plaza Mayor in Madrid and Victoria and Don Curro in Málaga. All are ideally placed in the middle of everything, nice and very reasonable.
Madrid:
Persal: http://www.booking.com/hotel/es/persalmadrid.en.html
Plaza Mayor: http://www.booking.com/hotel/es/madr...-mayor.en.html
Málaga:
Don Curro: http://www.booking.com/hotel/es/hoteldoncurro.en.html
Victoria: http://www.booking.com/hotel/es/victoria.en.html
You would be very close to Plaza Santa Ana in Madrid:

On your doorstep in Málaga you will also find excellent tapas bars, cafés and restaurants. Within three hundred meters: the recently excavated Roman theater, the 8-11th century Moorish Alcazaba, the great 16th century Cathedral and both Picasso's birth-place and the new Picasso museum (2003).

We enjoyed our stay at Hotel Preciados very much. Nice rooms, big bathrooms, great location with a subway stop just across the small plaza, and several other subway lines' stops within a f5-minute walk. Easy walk to Puerta del Sol, Plaza Mayor, Gran Via, Plaza Espana, Royal Palace.

Are all of these hotels within reason from the airport? We arrive at 4pm on April 9. We hoped to pick up a car at the airport the next day. Or, perhaps a closer location for a car pickup.
Madrid will be the end of our trip. Leaving for the states on April 23.
