I would just like to add that we visited the Borghese Gallery the day we arrived in Rome and, even tho' we were very sleep-deprived at the time and did not really do it justice, the Bermini sculptures are magnificent and I would have been sorry to miss them.
We were directed back outside and downstairs to enter the Pinoteca (walking up a back staircase). It was lovely. I have read that there is a 30 minute limitation on the time you may spend in the Pinoteca, so perhaps this is what the note refers to.

The confirmation email does mention that the entrance to the pinacoteca is possible every 30 minutes. From what I saw, they don't enforce that. We had the 5-7 slot, and made our way to the 2nd floor about 615 (which technically they shouldn't have allowed), but they didn't stop us. Or any of the other people entering.
