Geneva is closer at 1h20. Zürich airport is 2h13.

From Neuchâtel, you have one direct train per hour to either airport's railway station. (don't use the cities' names as destinations, but Zurich airport or Geneva airport, and limit connections to direct ones)
Geneva Airport is 1:18, Zurich Airport 1:58

Have driven and taken the train several times from Neuchatel to Geneva airport. The train couldn't be simpler, with frequent express services direct to/from the airport. In Neuchatel, the station is located up the hill above the town, but there's a handy funicular railway to take you down to the lakeside and back. Travelling around Switzerland by train is a breeze (though not particularly cheap).
