That's an easy one.
Kreutzkamm is THE place for Baumkuchen in Munich. Founded in Dresden but for decades in Munich.
Two cafes (also take-away), the closest to the central station is Pacellistr. 5 @ Lenbachplatz.
The other is Maffeistr. 4, near Marienplatz.

Sorry, I‘m afraid that I don‘t know much about hot chocolate 🙁
For solid chocolate, Läderach is a sure bet. Swiss „chain“ that has chocolate stores in some cities in Germany. In Munich, there is one in the underground „mall“ at Stachus / Karlsplatz.
Otherwise, Dallmayr near Marienplatz (foodhall downstairs, cafe- restaurant upstairs) is very popular - but usually packed with tourists.

Familiar with Läderach...have booked a guided tour of their Bilten location for our visit to Switzerland in October. I've made note of your other suggestions though.
