Since German ICE trains leave from Amsterdam Central Station, I can almost guarantee that easy connections can be set up possibly in Cologne to get to Berlin....go to debahn.com, the site of the German national railroad, click at the top on international guests to get the English language web site and you can work out a trip from Amsterdam to Berlin.

There is no need to go to Cologne to get to Berlin.
There are direct (non-ICE mainly) connections from Amsterdam to berlin several times a day.
The trip takes about 5.5 hours or so and you are routed through Osnabruck and Hannover.
The scenery isn't particularly memorable and it does take longer than a budget flight between the two cities.

Click "details" and you will find the stops along the route.
Plot that route at www.viamichelin.com.
It's pretty much flat.
