Most people take a ferry from either Red Hook or Charlotte Amalie on St. Thomas to Cruz Bay on St. John. Which one is "best" depends on the time and day of your arrival in St. Thomas. Other but more costly option is to take private water taxi. Google "Getting From St.Thomas to St. John" for lots of links with detailed information.

I find that either the large ferry from CA or the smaller one from Crown Bay are easiest. The larger one takes you to a terminal building where there are always taxis available. But it is less frequent. The smaller one from Crown Bay lets you off a a different dock. There may not be a taxi there but its only 5 min walk to the other area.
Either of those is a short taxi ride 5-10 min max from the airport. The taxi drivers know the schedules. For both of those ferries you can / should buy tickets online. No need to do so ahead of time - just have the sites handy.

How to take the CAR ferry or FOOT ferry to St John
From St Thomas you first take a taxi to Red Hook, then either the CAR ferry or FOOT ferry. This tells you how to take either ferry, schedules, and rates. Also how to buy tickets online. Water taxi is expensive. We always take the foot ferry. There are instructions from Find A Rental Virgin Islands if you search for that site plus "ferry to st john with car a complete guide for travelers"

When I went to St. John, we were figuring out the best way to get there. We thought about taking the Red Hook or Crown Bay ferries, but ended up hopping on a water taxi, which I booked in advance with Seahorse. It got us across quickly, and once we arrived, we just wandered around, explored a few beaches, and enjoyed the day. It felt really relaxed and easy-going.
