www.carhire.com.au is a useful link for comparisons - but check with the individual companies as they often have specials.
I think you'll need to go into Murray Bridge as Mannum's probably too small to have the major companies (if they have any at all). Europcar will do a one-way from Murray Bridge to Sydney.
Here's a link that might also be useful:

Looks like an interesting trip - have fun.

Sort of half-way between Melbourne and Sydney there's the capital, Canberra (inland), or on the coast there's Bateman's Bay or any of the smaller towns near there: Narooma (good location to go out to Montague island to see seals and the fairy penguins, depending on the season), Bermagui. There's quite a lot of nice beaches and good places for fishing round there.

OOhh - I've always wanted to do that - take a house boat on the Murray, so do tell all afterwards.
Port Fairy is my favourite out of your list. And I'd probably go the inland route to Canberra too, and if it appeals you might check out Bright or Beechworth for the first night, then two in the capital.
Re getting from Mannum to Melbourne - I am just tossing this out in case you haven't come across it. There is a great company that will show you more than you will see doing it yourselves - and you don't have to drive!! It's a hugely varied itinerary and lots of fun.

Hi,
think about Nelson for a stop over Adelaide - Melbourne. Small place, good accommodation options, pub with good meals. Just near Lower Glenelg National Park for walking, but a great little trip is the boat up to the caves, take caves tour or just wander about and walk and look at birds, wlidlife etc, and boat back. Very laid back.
Melbourne - Sydney, you could be adventurous and try melb - Griffith - Sydney. Long drive but interesting to see something different.
