First of all, you're going to want at least three weeks and maybe four weeks to visit all these cities. They are very different and you should have a minimum of four days in each, not counting travel. This is critical. You want to be able to enjoy each city.
Second of all, you should probably visit them in the order you listed or the reverse. Into Bangkok and home from Tokyo or vice versa. Take a look at airfare for the first and last legs. This may be tricky.
Third of all, if you give us a per night budget for hotels, we will be glad to make recommendations in all these cities.

suggest you first buy a general guide to asia and read up a bit on each area of interest.....then come back with specific questions and we can offer lots of suggestions.....your question is just way tooooo broad...

Only one of the countries you list (Thailand) is in SE Asia.
