Both are excellent choices. But if you're looking to snorkel, Nusa Penida has some exciting spots. If you're in Lombok, you should head to the Gilis.
The weather in September should be good, as it won't be too hot and not a rainy season yet.

I would choose Nusa Islands for snorkeling in September. The Islands have amazing snorkeling sites with clear blue waters and beautiful marine life. Also, In September the weather tends to be pleasant and suitable for underwater activities. So, if your main focus is snorkeling, then go for Nusa Islands, as they offer a much better experience for the month and activity.
