You do not need the JR pass to get around Tokyo as it really only covers the JR trains and this means the Chuo and the ? Circle line. There are also private trains that the JR pass does not cover. Whether you want to also use the subway depends on where you are and where you are going. It is hard to imagine that you would use the JR pass enough in 5 days to come any where near covering it's cost for a visit to Tokyo.

A 7 day JR Pass is 28,300 yen. I highly doubt you'd come close to spending that in 5 days of sightseeing within Tokyo. You might consider one of the special ticket programs for Tokyo. http://www.tokyometro.jp/e/ticket/index.html should get you started.

When I was in Tokyo a couple of years ago, I found that the single tickets worked out to be less than the one day pass. If you are doing your sightseeing in one area you will probably do a lot of walking (at least I did). It is easy to buy a ticket from the machine. If you are not sure how much your fare is, you buy the least expensive ticket and pay the balance on your way out.

Hi
My wife and I went to Tokyo last year. I think it is more convinient to get around Tokyo by using the metro. I have posted a trip report with pictures and links on my homepage http://gardkarlsen.com/japan_tokyo.htm . Maybe you can find some useful information there.

Thanks for the infomation everybody. I have another question, if i'm planing to go to Mt Fuji around mid-august, what would be the best way for me to get there from Tokyo? Also, do you know any good hot springs that are not too far from Tokyo too?

Look on the web for the Hakone Free Pass. You can use the Odakyu Rail Company train to get to Hakone-Yumoto via Odawara and from there travel on the tourist route to/from Fuji-san. There are also JR trains from Tokyo to Odawara.
There are good hot springs in Hakone-Yumoto. I visited an onsen there named Senzan. Coming out of the station turn left and go to the bridge. Walk about a quarter of the way onto the bridge and wait there for the shuttle bus to the onsen.
Use other transport (bus) to the Fuji Five Lakes region.
