It all depends on the time, season you plan to go to Japan.

Autumn: Kanazawa, Tohoku Region, Hokkaido are highly recommendable. The scenery, autumn leaves, and harvest(Veg, fruits, Sake, Fish) are at the best.

Spring: Okinawa, Kyushu and Shikoku are nice to visit.
Especially, visiting Okinawa before May is good to avoid typhoons. They have many islands where traditional Okinawan culture is retained, and the nature in Yakushima, Tanagashima, and other small islands are full of nature.

North of Osaka, the Lake Biwa district is also nice for Autumn time. Very traditional and unspoilt.

Tohoku, Hiraizumi area is highly recommended in autumn.
It is an UNESCO Heritage site. It is far enough from Fukushima, no need to worry about nuclear radiation effect.

Hi, I just realized there was a good TV programme showing interesting places to visit in Japan: NHK World-TV-Journeys in Japan. You may check it out. Spring is, naturally, the best time for cherry blossom viewing. The most appreciated time for travelling Japan is still autumn, Sept to early Dec.
For example, Kanazawa's Kenroku Koen is so beautifl in the snow early/mid Dec.
If spring time is the one, Tohoku, Hokkaido, Shikoku, Kyushu and Chiba(East of Tokyo) are nice places to explore. Flowers and spring variety of fruits and vegetables, as well as hot-springs are plenty there.
