The fare is a lot cheaper on Tobu (2,620) but they also offer a World Heritage Pass described on page 2 of the JNTO link I gave above and looks like a good deal.

Note that the Limited Express Spacia train would require paying the l'ex surcharge of 1,300. But, I took a look at hyperdia for Asakusa-Nikko, excluding JR, and it doesn't show the Spacia train. The only l'ex it does show is Kinu and using it would require a change to a local line.

There is a Tobu rapid train that goes Tobu Asakusa - Nikko with no change of trains, but it takes 50 min longer than the l'ex/local combo.

I don't know if you would have to pay the surcharge on the Kinu train (as JNTO only mentioned the Spacia), but it is likely. The l'ex is quicker and more comfortable but it is up to you if it is worth the 1,300 each way.

Also, the "reserved seat fee" that hyperdia quotes is two things: a required limited express surcharge + an optional seat reservation fee. In the example that ht gave the 2910 would probably be 2400 for th surcharge and 510 for the reserved seat. If you don't get a reserved seat then you would still have to pay 2400 of that 2910 for the l'ex surcharge.

Here is a summary:

JR option 1, from Asakusa subway station to JR Nikko on JR:
10,780 yen roundtrip, 2 hr 2 min, 3 trains: subway + shinkansen + JR local. This price includes a reserved seat on the 44 min shinkansen trip. Subtract 510 yen each way for non-reserved.

JR option 2, using a JR Pass the cost would be 160 yen each way for the subway between Asakusa and Ueno. A reserved seat on the shinkansen would be free.

Tobu option 1, from Tobu Asakusa (same location as the subway) to Tobu Nikko:
5240 yen roundtrip, 1 hr 55 min, 2 trains: Tobu limited express + local.

Tobu option 2, from Tobu Asakusa to Tobu Nikko:
2640 yen roundtrip, 2 hr 39 min, 1 train: Tobu "rapid" local. Or two local trains.

Tobu's Nikko World Heritage Pass options:
- 3600 yen for two days, includes round trip train, bus travel in Nikko, discounts in Asakusa and Nikko

- If you use the trains in Tobu option 1 then add 1300 yen per one-way.

- If you use the train(s) in Tobu option 2 then there is no additional charge.

There is also a Tobu All Nikko pass for 4,400 for four days that also covers travel to Kinugawa Onsen area. One of these might be in my future.
