Here is an explanation for you on how to get into Tokyo utilizing either your JR Pass or the limosine bus service that is better than I can explain.
http://www.japan-guide.com/e/e2027.html
The Prince is one of the limosine buses stops so service would be virtually door to door rather than on JR where you would have to transfer at Tokyo or Shinagawa station to get on another line that would take you to Hamamatsucho station. From the station you would either taxi or walk to the Prince with all your baggage. On the bus your luggage would be "handled" for you by the bus and hotel personnel.
Aloha!

oh forgot....you buy your JR tickets as you exit customs you will see the JR kiosk in the lobby, really can't be missed as signage is in English. Take a look at the NEX/SUICA deal, its good if you don't have a JR Pass.

I would take the bus. As I said service would be door to door and they will put your bags under the bus for you. When you arrive at the hotel the bell hops will take your bags to the reception for you. There is a bus and metro pass deal that will get you a bus ticket and one day Tokyo Metro Pass that can be used on most subway lines throughout Tokyo for a special price. If you buy a round trip ticket to and from your hotel they will give you a two day pass. See here for details:

Both times we went to Tokyo, we had to take the train from NRT to the Minato-ku area. We had backbacks so it wasn't a big deal. One time we sued our JR passes to take the Narita express train to Shinagawa and transferred; the second time we used the N'Ex Suica combo from NRT to Tokyo to Hammamatsucho. Both times, we had a little trouble figuring out where to go but we managed with no problem.
