You can privately charter a boat for just your party or share the charter with a few others you meet rather than join a larger tour. Obviously with fewer people it will cost more.
I can recommend without reservation Steve Anderson's outfit; trained and certified staff that put safety and professionalism first. We found them to be top notch. http://www.coralislandclub.com/tour.html#
He has smaller boats available that might be able to accommodate a private party for a Phi Phi tour. Email [email protected] to inquire.

Becalm: Thanks for the info on the boat tour. I have emailed them to find out how many people are on the boat. It looks really good. Did you take that trip?
BradinBangkok: Do you mean you took the ferry from phuket to phi phi and then hired a long tail boat? How much was the long tail boat?

A long tail boat for 3 hours with driver, equiped with snorkles and life jackets will cost 1500 baht.
This is best done early in the morning if you want to see Maya bay free from the day trip hordes, so an overnight stay is the only way to make this work. This will also allow for an hour of brilliant snorkelling, a visit to Viking cave and monkey beach, and give you time for lunch before catching the afternoon ferry back to Phuket. If you are an early riser and reasonably fit, I would also not miss the sunrise at Viewpoint...simply stunning.
