I have done it several times by bus, train and also hitch-hiking. It is very easy to travel through Thailand. Make sure you keep to the coast in Malaysia. There are routes through the middle of the peninsula but it is all jungle and not that scenic. The west coast of Malaysia is better thasn the east coast, a lot of people would argue.

re: John's comment... west coast of peninsular Malaysia is good for cities, history, shopping, etc. East coast is for beaches, snorkelling etc (there is Langkawi on the west coast, but it's for travelers with money!).

West coast however will be more predictable for weather (fine - it's usually the same all year. Hot and humid, regular rainfall). East coast's best seasons are now, and April - June. Or thereabouts, anyway.
