You can get into Manhattan by a variety of ways; then take a bus, train, or commuter train to Philly. From the latter, you can take a light rail to Doylestown.
Or you can use this service

which specializes in exactly what you want.

Can you tell us why you are flying to JFK instead of Philadelphia (or Newark)? You will obviously spend more getting from JFK to your destination than any savings on airfare to JFK.
EWR has its own Amtrak stop.

Perhaps he's flying into JFK because it's cheaper to do so from his starting point.
I once flew out of JFK instead of PHL -- and saved $400 PER TICKET when I did so. That's where I found out about Dave's Best (although I ended up renting a car to get to JFK).

Its so easy! You can taxi from JFK to Penn Station and hop on the Amtrak to Philly. That's the expensive option. The cheap option is to take the A train from JFK to Penn Station and take the Amtrak or the Bolt Bus to Philly.
