Fraunces Tavern would be a good choice and right in line with your history adventure for the day. It is just off Water St, and just a short walk from the ferry terminals. It is the oldest restaurant in the city, and where George Washington said good bye to his troops. There is also a small museum upstairs that you might enjoy.
Have a great time in the city.

I like Southwest...it's a large, reasonably-priced restaurant in the World Financial Center just south of the Winter Garden. It looks out upon the marina. I have never actually been inside the restaurant...I have always eaten in the outdoor patio area. The food, of course, has a southwestern flair.

No offense, but Fraunces Tavern is awful. I work downtown a few blocks away and I don't know of one colleague who would think of taking a client there. If you care less about the food than the history, fine. But, you'll overpay for very mediocre food.
I'd recommend either Le Zinc or City Hall. Both are on Duane Street, just off Church Street. The former is a nice little French bistro, that is owned by the same people who run Chanterelle, one of NYC best restaurants. City Hall is a very good American that specializes in seafood, but has plenty of land based entrees.
My first choice would be Le Zinc.

If you want to be really close to the ferry to Ellis Island, I would suggest eating at the Ritz in Battery Park. They have a lovely dining room and the food is very good -- I like the daily bento box.
Have to agree with Ryan that the food at Fraunces Tavern is pretty lousy and not cheap, either!
Most other restaurants in the downtown area will be closed on a Saturday. One exception might be Vine -- at the corner of Broad Street and Exchange Place right near the NYSE. You might call to see if it's open.
Otherwise, you'll have to go to the World Financial Center, the Seaport or Tribeca. Both Le Zinc and City Hall are great restaurants, but a little bit of a hike from the ferry.
