Haven't stayed at the Amerisuites in Flagstaff, but as a rule they are pretty nice. Not as deluxe as Embassy Suites, but better than a regular room.
As of right now, there aren't any tour companies running out of Flag, but there are lots of places you could explore by car.
Monument Valley
Petrified Forest
Hopi Indian Reservation
Painted Desert
Meteor Crater
Sedona and Oak Creek Canyon would be the first place you want to check out after the Grand Canyon.
I would stay in Flagstaff as it is more centrally located to the sites.
Have a great trip.

On one of the major cross streets (I recall San Francisco) there is a small hole in the wall restaurant called either Taco Palace or Tamale Palace. The food is great, homemade and the owners are charming. It's true about the train though. Jerome is an old mining town that you might find interesting. And, there are lots of little shops and an old cowboy/bar restaurant on Whisky Row in Prescott.
