Claudia, Boston is a dream of a place for kids. Yes, Children's Museum, also the Computer Museum next to it -- there are exhibits for much younger kids. Also the Aquarium. In the Public Garden there's a sculpture of the ducks from McCloskey's Make Way for Ducklings. Read it with your child before you come -- a little young for some 5 yr. olds but not too much, and will give you pictures of the Gardens from the 30s and you'll see what has and hasn't changed -- it will charm your child to recognize the island in the pond where the ducks roost. You don't mention when you're going, but if it's springtime or later, be sure to ride the Swan Boats in the Garden. If the weather's warm, there are also a number of boatrides around Boston Harbor that are fun.
The Museum of Fine Arts has a fine children's area, if you want to "do" the museum yourselves.

As we all know, some attractions depend on the child. But, the USS Constitution, Old Ironsides, is interesting to visit. When we were there many family groups with children of all ages touring the ship. If you go, arrive early while you can still go down to the lower deck.
I never did fully understand why it was closed when we were there, but a seaman told us that they started closing off sections of the ship about an hour before the final bell.
