Which Tokyo airport, Haneda or Narita?
If Haneda then I would just go into Tokyo, expecting to use a taxi, not train. There is a hotel at the airport.
If Narita then it makes more sense to spend a night at an airport hotel. There are many.
The shinkansen does not actually go to either airport.

Depends on where you are going. It won't be inexpensive. The Westin in Ebisu says 8,000 JPY and 50 min.
Going by rail would be cheap but you might be too late.
I think that taxi fare is ok for two people. Traveling solo, I would have a plan to travel by rail but if that didn't work then I would just bite the bullet and take a taxi. I would want to get the travel over with and staying a night at an airport hotel has too many negatives for me. YMMV
