Salzburg to Prague by plane?

No flight, but you can make the trip by train. The route through Landshut, Germany, takes 7 1/2 hr and costs €53,60, per DB. The route through Linz might be faster and cost less.
Remember, even the shortest flight probably takes at least 4 hours, by the time you travel to/from airports, checkin, go through security, etc.

Unless you are actually going to be in Munich, the connection is a little awkward, to say the least. The Condor flight leaves Munich at 6:20. The last train from Salzburg that allows you to arrive before flight time leaves at 23:57, and you have a two hour wait in Munich until the first S-bahn of the morning leaves for the airport. With travel into Prague from the airport, the trip takes over 8 hours. The Salzburg - Munich trip cost €30 per person ($75).
On the other hand, the 8:10 train from Salzburg to Prague via Linz makes the trip in 6 1/2 hours. Fare should be under €50 per person, about $125 for two, complete.
So often, flying looks like a good deal until you actually factor in the cost and time of getting to airports.
