Nice place to visit for three days, but it will start to get quite cool by late September. You should be aware that although the locals promote the city as a prime example of baroque architecture that was untouched in WWII, the reality is that much of what you see, especially the "typical" colors in Old Town Square and Wenceslas Square, are part of a concerted restoration effort; they are anything but original. That shouldn't detract from your visit, but the city isn't quite as authentic as it's made out to be.
We hired a private guide for two days at the Prague Information Center and found that to be an excellent way of covering a lot of ground in depth and in interested fashion. Prague is relatively small and quite manageable. The castle is quite interesting, but it may be a stretch in such a short period of time.
Be extra careful in cabs. Even with the guide, we had one attempt at "extortion" from a wiseguy cab driver. Public transport is preferable. Watch your purchases, too. For one gas fill up, we were charged $250; the attendant ran our credit card twice and helped himself the second time around. No problem. The credit card company erased the charge. Use your credit cards as much as possible for other than small items to limit your exposure to questionable or unauthorized charges.

The Charles Bridge at night is beautiful and romantic. We took the half-day tour just to get an idea of where to go back later. AAA Taxis are the ones who seem to be reliable by the natives' information. We walked most places and had a great time. The old Jewish area, the astronomical clock, etc. are very nice. Three days isn't long but if you have a chance to take the bus daytrip to Cesky Krumlov or Karlovy Vary or Kutna Hora, do.

I was in Prague 2 years ago during the last week in September and it was very warm. Only needed a very light jacket in the evenings. Varies from year to yrar though. As mentioned above, visit the Charles bridge esp at night. There is a great museum of Technology and Industry. The National museum is not worth spending time at IMO. Visit the Jewish quarter esp the old Jewish Cemetary. Enjoy the main square, stop and have a beer or glass of wine.
Regards,
Art
We just got back from Prague last week. We stayed at the Cloister Inn which was great and close to the center of things. We loved Prague, we also were there about 3 days. Found the people to be friendly and the eats and drink cheap. Went to a concert at the National Museum, bought crystal the whole nine yards. If you have any questions email us.
