Where exactly will your boat be?
Trains take beween six and eight hours from L. to the Venezia S. Lucia station and require two or three switches en route - see www.bahn.de
This company runs buses in about 4 1/2 hours to nearby Padua, about 20 minutes by train from V.S.L.: www.biglietteria.florentiabus.it 32 Euros, less for under-26 and over-60
This company runs buses to Mestre (the Venice station in the industrial zone up on the mainland, a few minutes from V.S.L. by shuttle train), and also to the Venice airports of Treviso and Marco Polo: www.drd.si/en/default.aspx?ID=199

Mike Huebeli sent you the most convenient links. For departures at other hours, take a bus from Ljubljana to Nova Gorica plus a train from Gorizia Centrale to Venezia Mestre (for the airport) or Venezia Santa Lucia (city center)

the most direct way is to get a GoOpti transfer. Cheap as chips if you want to share and wait a little, or take the VIP fares for timed departures. The Ljubljana-Venice is their most popular route so plenty of traffic both ways!
Have fun on the Silhouette, but isn't your first stop Koper? You'll be back before you know it!
