The web sites of the airlines will give the best rates and also better guarantee of returns and changes.
Try THY, Pegasus, Atlas, Onur, Sunexpress, Bora, Onur, Anadolu.
An aggregate website is Bulucak.com which also has bus information, i believe, but it may be in Turkish only.

i just purchased tickets with Pegasus from Istanbul (SAW) to Cappadocia (ASR) through http://www.flypgs.com for my travel in Sept. good fare, i think.

Otherchelebi, while being one of the weirdest humans on the planet, lives in Turkey and has exceptional knowledge but do not tell him I said so.
Within Turkey we flew both Pegasus and Turkish Air. Pegasus along with other cheaper airlines they have strict and enforced rules about luggage and other matters that make the price rise quickly. Turkish Air is an international carrier with great service and no hidden costs that we saw. Turkish Air is twenty years behind the times, they offer a meal and plenty of legroom.
