We spent six days in Madrid in October two years ago and had a great time. Our trip report is online, in case it provides some ideas:

We enjoyed the Prado, the botanical gardens, walking/boating in the Parque del Retiro, the archeological museum, walking around the Plaza Mayor and other parts of old Madrid, evenings in the Plaza Santa Ana, and the Palacio Real. We also enjoyed day trips to Segovia and Toledo.

Also check out Maribel's Guides for a lot of very good recommendations, including a nice walking route:

I should add that the other two art museums - the Thyssen-Bornemisza and the Reina Sofia - also are worthy of some time. We were traveling with a 10-year-old who'd had her fill of art after the Prado, so we didn't visit those on that trip.

A wonderful autumn memory I have was a day trip out of Madrid to Aranjuez. You can take a local train to it. Carlos IV had a summer palace there and it was a joy to walk through the extensive gardens with the colorful leaves falling about me. The tourist crowds of summer were gone and it made lingering so easy. Try it when you get tired of the big city experience, although Aranjuez is no tiny village anymore either.
